I strongly recommend watching both animated versions, but if you only had time for one, then you can't go wrong with Brotherhood. For what it's worth, the manga is my favorite take on FMA, but I probably prefer 2003 over Brotherhood. I guess 2003 felt better directed at some points, even if it's not the best-plotted.
